This seems fine to me, but I had a few questions:
1) Would it be better to get an AMD processor, and improve the graphics card to the 560/Ti?
2) Should I get an Nvidia graphics card or an AMD?
3) What size monitor should I get?

For your budget including a monitor I'd consider an AMD CPU and upgrade the graphics card. A caviar black is a faster HDD than the one you selected and the HD 7850 will give you better gaming performance than the GTX 560 ti.

I rather put more emphasis in the GPU and CPU, you can always add more ram later on.

Ok, that's fine. Just one(hopefully last) question-does the case really matter, ie. can I downgrade it to the coolermaster elite, in order to fit in the cost of the keyboard/mouse and the wireless card.

You could downgrade the case. The T900 should provide better cooling and airflow since it is slightly bigger and comes with more chassis fans than the 310 elite.
