How much of a difference does the the brand and model of a GPU really make on gaming performance?

For instance I've made an order and I just found out pcspecialist are currently installing the base Palit Jetstream GTX 980's (not super jetstream), which is one of the lower end 980's.

I'm not too bothered, but it irks me. Should it?

My understanding is that the original nvidia gtx 980 known as the "reference" card is the lowest, other manufacturers alter the speed and memory to be faster but this makes for overheating so they add better cooling and bigger fans and bundle in their own software. Don't quote me on this but I'd say you'll always get better fps on games using these cards than the original.
